Here is a news article about the CIA analyst who did most of the legwork in determining that OBL was in Abottabad,Pakistan. In all fairness they decide not to publish his name due to fear of retribution. And then they do this

Call him John, his middle name.

John was among the hundreds of people who poured into the CIA's Counterterrorism Center after the Sept. 11 attacks, bringing fresh eyes and energy to the fight.

if CIA wants a name to be hidden, it will be hidden from the media too.
for some reason, if it isnt and the media is instructed not to make it public, they will not. even in india, amar singh tapes were not availbale till the sc had 'stay'ed on it

The name John is usually used when the real name has to be masked.
John Doe Jane Doe are the two names used to mask the real identity or when the real identity is not known.
